I dont know of an “Emperor’s Prayer” but their of other prayers such as the Prayer of Safe return:

    O Eternal Emperor,
    Who Alone watches us,
And rules the tides and stroms,
    Be compassionate to your servants,
Preserv us from the perils of the warp,
That we may be safeguard to the domain of men!

Most prayers are direct towards the God-Emperor anyway so I don’t know of one that is specifically the Emperor’s Prayer.

I am a big fan of the Warhammer 40k books myself and love the Horus Heresy series. If you haven’t read them, be sure to check out the first three: Horus Rising, Fallen Gods, and Galaxy in Flames. Those are really good backdrop on the formation of the Chaos Space Marines. I’m currently on book 7 of the Gaunts Ghosts series.

The writers of the background for the Warhammer 40,000 game and associated products deliberately avoid spelling out these things in full for several reasons.

The first is that is closes doors they may wish to open in the future. Being too specific about the Horus Heresy when it first entered the background twenty years ago, for example, would have closed the door on the current series of best-selling novels from the Black Library – and even the BL novels, you’ll see if you read them, assiduously avoid closing all doors.

The second is that they like to allow the fans as much leeway to explore the background on their own account. And writing your own litanies, hymns, prayers and benedictions as part of the background for your own Imperial army, or for the characters in your own Dark Heresy campaign is very much encouraged.

Finally, the designers are aware that, in the grim darkness of the far future, across uncounted billions of humans, on a million Imperial worlds, there is rarely if ever going to be one way of doing things. The Emperor’s player on one world will be quite different to the Emperor’s Prayer on another. One need only listen to the Christian “Lord’s Prayer” recited in different types of church to see how widely such things can vary in one country on one planet. Imagine the same variation applied at a scale a million times more diverse.
